Variant summary
Our verdict is Pathogenic. The variant received 12 ACMG points: 12P and 0B. PM2PP2PP3PP5_Very_Strong
The NM_006516.4(SLC2A1):c.49G>A(p.Gly17Arg) variant causes a missense change. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Likely pathogenic (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. G17E) has been classified as Uncertain significance.

GLUT1 deficiency syndrome 1, autosomal recessive Pathogenic:1
This sequence change replaces glycine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 17 of the SLC2A1 protein (p.Gly17Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with glucose transporter type 1 deficiency syndrome (PMID: 36480001; Invitae). In at least one individual the variant was observed to be de novo. ClinVar contains an entry for this variant (Variation ID: 597357). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SLC2A1 protein function. For these reasons, this variant has been classified as Pathogenic. -
