Variant summary
Our verdict is Likely benign. The variant received -1 ACMG points: 0P and 1B. BP4
The NM_002485.5(NBN):c.302T>C(p.Val101Ala) variant causes a missense change. The variant allele was found at a frequency of 0.0000204 in 1,614,006 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. V101M) has been classified as Uncertain significance.

This sequence change replaces valine, which is neutral and non-polar, with alanine, which is neutral and non-polar, at codon 101 of the NBN protein (p.Val101Ala). This variant is present in population databases (rs185493105, gnomAD 0.008%). This missense change has been observed in individual(s) with breast cancer (PMID: 34326862). ClinVar contains an entry for this variant (Variation ID: 185055). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be tolerated. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
not provided Uncertain:3
In silico analysis supports that this missense variant does not alter protein structure/function; Has not been previously published as pathogenic or benign to our knowledge; This variant is associated with the following publications: (PMID: 23675308, 24894818)
not specified Uncertain:1
Aplastic anemia Uncertain:1
Hereditary cancer-predisposing syndrome Uncertain:1
The p.V101A variant (also known as c.302T>C), located in coding exon 3 of the NBN gene, results from a T to C substitution at nucleotide position 302. The valine at codon 101 is replaced by alanine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
