NM_000051.4:c.7145G>C
Variant summary
Our verdict is Uncertain significance. The variant received 2 ACMG points: 2P and 0B. PM2
The NM_000051.4(ATM):c.7145G>C(p.Gly2382Ala) variant causes a missense change. The variant was absent in control chromosomes in GnomAD project. 14/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. G2382E) has been classified as Uncertain significance.

Hereditary cancer-predisposing syndrome Uncertain:2
The p.G2382A variant (also known as c.7145G>C), located in coding exon 48 of the ATM gene, results from a G to C substitution at nucleotide position 7145. The glycine at codon 2382 is replaced by alanine, an amino acid with similar properties. This amino acid position is conserved. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

Ataxia-telangiectasia syndrome Uncertain:1
This sequence change replaces glycine, which is neutral and non-polar, with alanine, which is neutral and non-polar, at codon 2382 of the ATM protein (p.Gly2382Ala). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with ATM-related conditions. ClinVar contains an entry for this variant (Variation ID: 407625). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be tolerated. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
not provided Uncertain:1
This variant is denoted ATM c.7145G>C at the cDNA level, p.Gly2382Ala (G2382A) at the protein level, and results in the change of a Glycine to an Alanine (GGA>GCA). This variant has not, to our knowledge, been published in the literature as pathogenic or benign. ATM Gly2382Ala was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, suggesting it is not a common benign variant in these populations. Since Glycine and Alanine share similar properties, this is considered a conservative amino acid substitution. ATM Gly2382Ala occurs at a position that is conserved in mammals and is located within the FAT domain (Tavtigian 2009, Stracker 2013). In silico analyses are inconsistent regarding the effect this variant may have on protein structure and function. Based on currently available evidence, it is unclear whether ATM Gly2382Ala is a pathogenic or benign variant. We consider it to be a variant of uncertain significance. -
