Variant summary
Our verdict is Pathogenic. The variant received 19 ACMG points: 19P and 0B. PM1PM2PM5PP2PP3_StrongPP5_Very_Strong
The NM_000454.5(SOD1):c.280G>C(p.Gly94Arg) variant causes a missense change. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Pathogenic (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. G94D) has been classified as Pathogenic.

Amyotrophic lateral sclerosis type 1 Pathogenic:2
This sequence change replaces glycine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 94 of the SOD1 protein (p.Gly94Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of familial amyotrophic lateral sclerosis (PMID: 8004110, 28089114). This variant is also known as p.Gly93Arg. ClinVar contains an entry for this variant (Variation ID: 14784). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt SOD1 protein function with a positive predictive value of 95%. Experimental studies have shown that this missense change affects SOD1 function (PMID: 18951903, 19483195, 20504969, 21257910, 23264618, 23280792, 26362407). This variant disrupts the p.Gly94 amino acid residue in SOD1. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 9029070, 18273717, 19483195, 21120636, 24325798). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic. -
