This sequence change replaces glycine, which is neutral and non-polar, with serine, which is neutral and polar, at codon 354 of the IGHMBP2 protein (p.Gly354Ser). This variant also falls at the last nucleotide of exon 7, which is part of the consensus splice site for this exon. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. ClinVar contains an entry for this variant (Variation ID: 287977). This missense change has been observed in individual(s) with clinical features of IGHMBP2-related conditions (PMID: 16964485, 28397221, 32154989). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This variant is present in population databases (no rsID available, gnomAD 0.005%). For these reasons, this variant has been classified as Pathogenic. -

Variant summary: IGHMBP2 c.1060G>A (p.Gly354Ser) results in a non-conservative amino acid change located in the DEAD-like helicases superfamily domain (IPR014001) of the encoded protein sequence. Five of five in-silico tools predict a damaging effect of the variant on protein function. Several computational tools predict a significant impact on normal splicing: Four predict the variant weakens a 5' donor site. One predicts the variant abolishes a cryptic 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 4e-06 in 251356 control chromosomes. c.1060G>A has been reported in the presumed or confirmed compound heterozygous state in the literature in multiple individuals affected with Autosomal recessive distal spinal muscular atrophy 1 (example, Eckart_2012, Giannini_2006, Litvinenko_2014, Taiana_2022, Tsang_2020, Wu_2018). These data indicate that the variant may be associated with disease. At least one publication reports experimental evidence evaluating an impact on protein function in patient cells, however, does not allow convincing conclusions about the variant effect (example, Taiana_2022).
