NM_006206.6:c.1415T>G
Variant summary
Our verdict is Likely benign. The variant received -4 ACMG points: 1P and 5B. PP3BP6BS2
The NM_006206.6(PDGFRA):c.1415T>G(p.Ile472Ser) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.0000167 in 1,614,034 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. I472V) has been classified as Likely benign.

Submissions by phenotype
Gastrointestinal stromal tumor Uncertain:1
This sequence change replaces isoleucine, which is neutral and non-polar, with serine, which is neutral and polar, at codon 472 of the PDGFRA protein (p.Ile472Ser). This variant is present in population databases (rs201223501, gnomAD 0.06%). This variant has not been reported in the literature in individuals affected with PDGFRA-related conditions. ClinVar contains an entry for this variant (Variation ID: 458999). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be tolerated. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
Hereditary cancer-predisposing syndrome Benign:1
This alteration is classified as benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. -
