Genes affected
POMGNT1 (HGNC:19139): (protein O-linked mannose N-acetylglucosaminyltransferase 1 (beta 1,2-)) This gene encodes a type II transmembrane protein that resides in the Golgi apparatus. It participates in O-mannosyl glycosylation and is specific for alpha linked terminal mannose. Mutations in this gene may be associated with muscle-eye-brain disease and several congenital muscular dystrophies. Alternatively spliced transcript variants that encode different protein isoforms have been described. [provided by RefSeq, Feb 2014]

Submissions by phenotype

Likely pathogenic, criteria provided, single submitter | clinical testing | Genetic Services Laboratory, University of Chicago | Jan 14, 2019 | DNA sequence analysis of the POMGNT1 gene demonstrated a sequence change located in the canonical splice donor site in intron 7, .c.652+1G>T. This sequence change does not appear to have been previously described in patients with POMGNT1-related disorders and has also not been described as a known benign sequence change in the POMGNT1 gene. A different nucleotide change, c.652+1G>A, has been reported in the compound heterozygous state with a second missense variant in a patient with muscle-eye-brain/Fukuyama congenital muscular dystrophy phenotype (PMID: 17878207). Other splice site and truncating loss of function variants have also been reported in this gene. This sequence change likely affects normal splicing of the POMGNT1 gene, which would result in an abnormal protein, however functional studies have not been performed to prove this conclusively. - |

Muscular dystrophy-dystroglycanopathy (congenital with intellectual disability), type B3;C3150417:Autosomal recessive limb-girdle muscular dystrophy type 2O Pathogenic:1
Likely pathogenic, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Sep 05, 2023 | This sequence change affects a donor splice site in intron 7 of the POMGNT1 gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in POMGNT1 are known to be pathogenic (PMID: 19299310, 20816175, 21447391, 26908613, 27391550). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with muscle-eye-brain (MEB) disease (PMID: 17878207). ClinVar contains an entry for this variant (Variation ID: 642934). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic. - |
