Variant summary
Our verdict is Uncertain significance. The variant received 5 ACMG points: 5P and 0B. PM2PP3PP5_Moderate
The NM_000642.3(AGL):c.2682-8A>G variant causes a splice region, intron change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000186 in 1,612,924 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 3/3 splice prediction tools predicting alterations to normal splicing. Variant has been reported in ClinVar as Pathogenic (★).

Glycogen storage disease type III Pathogenic:1
For these reasons, this variant has been classified as Pathogenic. Studies have shown that this variant results in a 7 bp insertion between exons 21 and 22 and introduces a premature termination codon (PMID: 23649758). The resulting mRNA is expected to undergo nonsense-mediated decay. This variant has been observed in individual(s) with glycogen storage disease (PMID: 23649758). It has also been observed to segregate with disease in related individuals. This variant is present in population databases (no rsID available, gnomAD 0.01%). This sequence change falls in intron 20 of the AGL gene. It does not directly change the encoded amino acid sequence of the AGL protein. RNA analysis indicates that this variant induces altered splicing and may result in an absent or disrupted protein product. -
