The p.F1389V variant (also known as c.4165T>G), located in coding exon 10 of the BRCA2 gene, results from a T to G substitution at nucleotide position 4165. The phenylalanine at codon 1389 is replaced by valine, an amino acid with highly similar properties. This variant was observed in a study of 1010 unrelated Indian patients with breast and/or ovarian cancer (Singh J et al. Breast Cancer Res Treat, 2018 Jul;170:189-196). This amino acid position is poorly conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear. -

The variant is reported with an allele frequency of 0.0004% in the gnomADexomes database and is novel (not in any individuals) in 1000 Genomes database. This variant has been reported to the ClinVardatabase as Uncertain significance (multiple submission). The amino acid change p.Phe1389Val in BRCA2 is predicted asconserved by GERP++ and PhyloP across 100 vertebrates. The amino acid Phe at position 1389 is changed to a Val changing proteinsequence and it might alter its composition and physico-chemical properties. For these reasons, this variant has been classifiedas Variant of Uncertain Significance (VUS). -

This variant is found on a single chromosome in the Genome Aggregation Database (1/237332 alleles), indicating it is not a common polymorphism. The phenylalanine at codon 1389 is weakly conserved, and computational analyses (SIFT: damaging, PolyPhen-2: benign) predict conflicting effects of this variant on protein structure/function.
