Variant summary
Our verdict is Pathogenic. The variant received 18 ACMG points: 18P and 0B. PVS1PM2PP5_Very_Strong
The NM_001042492.3(NF1):c.4892delT(p.Leu1631fs) variant causes a frameshift change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. Variant has been reported in ClinVar as Pathogenic (★★). Synonymous variant affecting the same amino acid position (i.e. L1631L) has been classified as Likely benign. Variant results in nonsense mediated mRNA decay.

Variant summary: NF1 c.4829delT (p.Leu1610X) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. The variant was absent in 251230 control chromosomes. c.4829delT has been observed in individual(s) affected with Neurofibromatosis Type 1 (example: Nemethova_2013). These data indicate that the variant may be associated with disease. The following publication has been ascertained in the context of this evaluation (PMID: 23758643). ClinVar contains an entry for this variant (Variation ID: 457725). Based on the evidence outlined above, the variant was classified as pathogenic. -
This sequence change creates a premature translational stop signal (p.Leu1610*) in the NF1 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in NF1 are known to be pathogenic (PMID: 10712197, 23913538). This variant is not present in population databases (gnomAD no frequency). This premature translational stop signal has been observed in individual(s) with neurofibromatosis type I (PMID: 23758643). ClinVar contains an entry for this variant (Variation ID: 457725). For these reasons, this variant has been classified as Pathogenic. -
