Variant summary
Our verdict is Pathogenic. The variant received 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate
The NM_001042492.3(NF1):c.5083_5084dupCG(p.Leu1696GlyfsTer3) variant causes a frameshift change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. Variant has been reported in ClinVar as Pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. R1695R) has been classified as Likely benign. Variant results in nonsense mediated mRNA decay.

Neurofibromatosis, type 1 Pathogenic:1
For these reasons, this variant has been classified as Pathogenic. While this particular variant has not been reported in the literature, loss-of-function variants in NF1 are known to be pathogenic (PMID: 10712197, 23913538). This sequence change inserts 2 nucleotides in exon 36 of the NF1 mRNA (c.5020_5021dupCG), causing a frameshift at codon 1675. This creates a premature translational stop signal (p.Leu1675Glyfs*3) and is expected to result in an absent or disrupted protein product. -
