Variant summary
Our verdict is Pathogenic. The variant received 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate
The NM_004168.4(SDHA):c.1629T>A(p.Tyr543*) variant causes a stop gained change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Pathogenic (★). Synonymous variant affecting the same amino acid position (i.e. Y543Y) has been classified as Likely benign. Variant results in nonsense mediated mRNA decay.

Hereditary cancer-predisposing syndrome Pathogenic:1
The p.Y543* pathogenic mutation (also known as c.1629T>A), located in coding exon 12 of the SDHA gene, results from a T to A substitution at nucleotide position 1629. This changes the amino acid from a tyrosine to a stop codon within coding exon 12. Another alteration, c.1629T>G, that leads to the same premature stop codon (p.Y543*) was identified in a patient with esophagogastric adenocarcinoma through paired tumor-normal sequencing (Schrader KA et al. JAMA Oncol, 2016 Jan;2:104-11). In addition to the clinical data presented in the literature, this alteration is expected to result in loss of function by premature protein truncation or nonsense-mediated mRNA decay. As such, this alteration is interpreted as a disease-causing mutation. -
