Variant summary: USH2A c.10585G>A (p.Gly3529Ser) results in a non-conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change. Several computational tools predict a significant impact on normal splicing: One predict the variant abolishes a 5' splicing donor site. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 4e-06 in 250880 control chromosomes. c.10585G>A has been observed in individuals affected with Usher syndrome and retinitis pigmentosa (e.g., LeQuesneStabej_2012, Panneman_2023, Zein_2014, internal data). These data indicate that the variant is likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 22135276, 36819107, 25425308). ClinVar contains an entry for this variant (Variation ID: 48353). Based on the evidence outlined above, the variant was classified as likely pathogenic. -

This sequence change affects codon 3529 of the USH2A mRNA. It is a 'silent' change, meaning that it does not change the encoded amino acid sequence of the USH2A protein. This variant also falls at the last nucleotide of exon 53, which is part of the consensus splice site for this exon. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individuals with USH2A-related conditions (PMID: 20507924, 22135276, 25425308; internal data). ClinVar contains an entry for this variant (Variation ID: 48353). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site.
