Three of five in-silico tools predict a damaging effect of the variant on protein function. The variant allele was found at a frequency of 5.6e-05 in 251218 control chromosomes. This frequency is not significantly higher than estimated for a pathogenic variant in USH2A causing Usher Syndrome (5.6e-05 vs 0.011), allowing no conclusion about variant significance. c.1678C>G has been reported in the literature in multiple individuals affected with clinical features of Usher syndrome (e.g. Miyagawa_2013, Koyanagi_2019) . However, these reports do not provide unequivocal conclusions about association of the variant with Usher Syndrome. Co-occurrences with other pathogenic variant(s) have been reported (USH2A c.8254G>A, p.Gly2752Arg; RHO c.1040C>T, p.Pro347Leu; EYS c.4957dupA, p.Ser1653fs; EYS c.7919G>A, p.Trp2640*; PRPF31 c.1142delG, p.Gly381fs), providing supporting evidence for a benign role (Koyanagi_2019). To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. The following publications have been ascertained in the context of this evaluation (PMID: 31213501, 23967202). Four submitters have cited clinical-significance assessments for this variant to ClinVar after 2014 and all submitters classified the variant as uncertain significance.
