Genes affected
HACD1 (HGNC:9639): (3-hydroxyacyl-CoA dehydratase 1) The protein encoded by this gene contains a characteristic catalytic motif of the protein tyrosine phosphatases (PTPs) family. The PTP motif of this protein has the highly conserved arginine residue replaced by a proline residue; thus it may represent a distinct class of PTPs. Members of the PTP family are known to be signaling molecules that regulate a variety of cellular processes. This gene was preferentially expressed in both adult and fetal heart. A much lower expression level was detected in skeletal and smooth muscle tissues, and no expression was observed in other tissues. The tissue specific expression in the developing and adult heart suggests a role in regulating cardiac development and differentiation. [provided by RefSeq, Jul 2008]

ACMG classification

Classification made for transcript

Verdict is Likely_pathogenic. Variant got 8 ACMG points.

PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant is located in the 3'-most 50 bp of the penultimate exon, not predicted to undergo nonsense mediated mRNA decay. Fraction of 0.186 CDS is truncated, and there are 3 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 10-17594282-AT-A is Pathogenic according to our data. Variant chr10-17594282-AT-A is described in ClinVar as [Pathogenic]. Clinvar id is 2741747.Status of the report is criteria_provided_single_submitter, 1 stars.

Pathogenic, criteria provided, single submitterclinical testingInvitaeJul 12, 2023This sequence change creates a premature translational stop signal (p.Ile236*) in the HACD1 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in HACD1 are known to be pathogenic (PMID: 23933735). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with HACD1-related conditions. For these reasons, this variant has been classified as Pathogenic. -
