Variant summary
Our verdict is Uncertain significance. Variant got 0 ACMG points: 2P and 2B. PM2BP4_Moderate
The NM_017433.5(MYO3A):c.585+3C>T variant causes a splice region, intron change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.000187 in 1,613,880 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 3/3 splice prediction tools predict no significant impact on normal splicing. Variant has been reported in ClinVar as Uncertain significance (★★).

In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. ClinVar contains an entry for this variant (Variation ID: 228986). This variant has not been reported in the literature in individuals affected with MYO3A-related conditions. This variant is present in population databases (rs200381660, ExAC 0.01%). This sequence change falls in intron 7 of the MYO3A gene. It does not directly change the encoded amino acid sequence of the MYO3A protein. It affects a nucleotide within the consensus splice site of the intron. -
In silico analysis supports that this variant does not alter splicing; Has not been previously published as pathogenic or benign to our knowledge -
not specified Uncertain:1
The c.585+3C>T variant in MYO3A has not been previously reported in individuals with hearing loss, but has been identified in 2/66708 European chromosomes by th e Exome Aggregation Consortium (ExAC, http://exac.broadinstitute.org; dbSNP rs20 0381660). Although this variant has been seen in the general population, its fre quency is not high enough to rule out a pathogenic role. This variant is located in the 5' splice region. Computational tools do not suggest an impact to splici ng. However, this information is not predictive enough to rule out pathogenicity . In summary, the clinical significance of the c.585+3C>T variant is uncertain. -
