The p.D58N variant (also known as c.172G>A), located in coding exon 3 of the PTEN gene, results from a G to A substitution at nucleotide position 172. The aspartic acid at codon 58 is replaced by asparagine, an amino acid with highly similar properties. In a massively parallel functional assay using a humanized yeast model, lipid phosphatase activity for this variant was functionally neutral (Mighell TL et al. Am. J. Hum. Genet. 2018 05;102:943-955). This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Based on the available evidence, the clinical significance of this variant remains unclear. -

This variant has not been reported in the literature in individuals affected with PTEN-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces aspartic acid, which is acidic and polar, with asparagine, which is neutral and polar, at codon 58 of the PTEN protein (p.Asp58Asn). ClinVar contains an entry for this variant (Variation ID: 468672). In summary, the available evidence is currently insufficient to determine the role of this variant in disease.
