PTEN hamartoma tumor syndrome Pathogenic:2
Studies have shown that disruption of this splice site results in skipping of exon 3, but is expected to preserve the integrity of the reading-frame (Invitae). For these reasons, this variant has been classified as Pathogenic. This variant disrupts a region of the PTEN protein in which other variant(s) (p.Try68His) have been determined to be pathogenic (PMID: 9467011, 9600246, 10866302, 19457929, 20926450, 25669429). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. ClinVar contains an entry for this variant (Variation ID: 584751). Disruption of this splice site has been observed in individuals with clinical features of PTEN-related conditions (PMID: 17526801, 23335809, 25669429). This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 3 of the PTEN gene. RNA analysis indicates that disruption of this splice site induces altered splicing and likely results in a shortened protein product.
Cowden syndrome 1 Pathogenic:1
This variant is considered likely pathogenic. This variant occurs within a consensus splice junction and is predicted to result in abnormal mRNA splicing of either an out-of-frame exon or an in-frame exon necessary for protein stability and/or normal function.
not provided Pathogenic:1
Canonical splice site variant predicted to result in an in-frame deletion of the critical phosphatase domain and an ATP binding region (Lobo 2009, Molinari 2014); Reported in an individual with features of Cowden syndrome (Nizialek 2015); Not observed in large population cohorts (Lek et al., 2016); This variant is associated with the following publications: (PMID: 19457929, 24475377, 26582918, 28677221, 25669429)
Familial meningioma Pathogenic:1
This variant was classified as: Pathogenic. The following ACMG criteria were applied in classifying this variant: PVS1,PS4_MOD,PM2.
