PVS1, PM2_Supporting c.901+1G>T, located in a canonic splicing site of the ATM is predicted to alter splicing, probably causing the skipping of exon 7.This alteration is expected to result in loss of function by premature protein truncation and nonsense-mediated mRNA decay (PVS1). The SpliceAI algorithm predicts that the variant impairs the splicing donor site of intron 7. This variant is found in 1/117012 with a filtering allele frequency of 0.00004% in the gnomAD v2.1.1 database (European (non-Finnish) non-cancer data set)(PM2_supporting). To our knowledge, functional studies have not been reported for this variant. The variant has been identified in ClinVar (3x pathogenic, 2x likely pathogenic) database but not in LOVD database. Based on currently available information, the variant c.901+1G>T is classified as a likely pathogenic variant according to ClinGen-ATM Guidelines version 1.1. -
The c.901+1G>T intronic pathogenic mutation results from a G to T substitution one nucleotide after coding exon 6 of the ATM gene. Another alteration at the same position, c.901+1G>A, has been detected in conjunction with a truncating ATM mutation in a Hispanic-American ataxia-telangiectasia family (Mitui M, Hum. Mutat. 2003 Jul; 22(1):43-50). The c.901+1G>T mutation was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6482 samples (12964 alleles) with coverage at this position. Using the BDGP and ESEfinder splice site prediction tools, this alteration is predicted to abolish the native donor splice site; however, direct evidence is unavailable. Alterations that disrupt the canonical splice donor site are typically deleterious in nature (ACMG Recommendations for Standards for Interpretation and Reporting of Sequence Variations. Revision 2007. Genet Med. 2008;10:294). Based on the available evidence, c.901+1G>T is classified as a pathogenic mutation. -
This variant causes a G to T nucleotide substitution at the +1 position of intron 7 of the ATM gene. Splice site prediction tools suggest that this variant may have a significant impact on RNA splicing. Although this prediction has not been confirmed in published RNA studies, this variant is expected to result in an absent or disrupted protein product. This variant has not been reported in individuals affected with hereditary cancer in the literature. This variant has been identified in 1/31396 chromosomes in the general population by the Genome Aggregation Database (gnomAD). Loss of ATM function is a known mechanism of disease (clinicalgenome.org). Based on the available evidence, this variant is classified as Likely Pathogenic. -

ClinVar contains an entry for this variant (Variation ID: 234172). Disruption of this splice site has been observed in individuals with ATM-related conditions (PMID: 12815592, 21665257, 31206626). This variant is present in population databases (no rsID available, gnomAD 0.007%). This sequence change affects a donor splice site in intron 7 of the ATM gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in ATM are known to be pathogenic (PMID: 23807571, 25614872). -
