Variant summary: ATM c.4126C>T (p.Pro1376Ser) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 251336 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.4126C>T in individuals affected with Ataxia-Telangiectasia and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 1738044). Based on the evidence outlined above, the variant was classified as uncertain significance. -

This sequence change replaces proline, which is neutral and non-polar, with serine, which is neutral and polar, at codon 1376 of the ATM protein (p.Pro1376Ser). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with chronic lymphocytic leukaemia (PMID: 36029002). ClinVar contains an entry for this variant (Variation ID: 1738044). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. The p.P1376S variant (also known as c.4126C>T), located in coding exon 27 of the ATM gene, results from a C to T substitution at nucleotide position 4126. The proline at codon 1376 is replaced by serine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
