Genes affected
ATM (HGNC:795): (ATM serine/threonine kinase) The protein encoded by this gene belongs to the PI3/PI4-kinase family. This protein is an important cell cycle checkpoint kinase that phosphorylates; thus, it functions as a regulator of a wide variety of downstream proteins, including tumor suppressor proteins p53 and BRCA1, checkpoint kinase CHK2, checkpoint proteins RAD17 and RAD9, and DNA repair protein NBS1. This protein and the closely related kinase ATR are thought to be master controllers of cell cycle checkpoint signaling pathways that are required for cell response to DNA damage and for genome stability. Mutations in this gene are associated with ataxia telangiectasia, an autosomal recessive disorder. [provided by RefSeq, Aug 2010]

Ataxia-telangiectasia syndrome Pathogenic:5
Pathogenic, criteria provided, single submitterclinical testingLabcorp Genetics (formerly Invitae), LabcorpDec 11, 2023This sequence change creates a premature translational stop signal (p.Arg1898*) in the ATM gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in ATM are known to be pathogenic (PMID: 23807571, 25614872). This variant is present in population databases (rs775036118, gnomAD 0.003%). This premature translational stop signal has been observed in individual(s) with ataxia-telangiectasia and breast cancer (PMID: 17124347, 23322442, 23454770, 25077176, 25374739, 28724667). ClinVar contains an entry for this variant (Variation ID: 482526). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic. -
Pathogenic, criteria provided, single submitterclinical testingWomen's Health and Genetics/Laboratory Corporation of America, LabCorpJan 17, 2020Variant summary: ATM c.5692C>T (p.Arg1898X) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been classified as pathogenic by our laboratory. The variant allele was found at a frequency of 8e-06 in 251006 control chromosomes (gnomAD). c.5692C>T has been reported in the literature in multiple individuals affected with Breast Cancer or Ataxia-Telangiectasia (eg. Magliozzi_2006, Micol_2011, Nespoli_2013, Nakamura_2014, Momozawa_2018, Wang_2019). These data indicate that the variant is very likely to be associated with disease. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Four ClinVar submitters (evaluation after 2014) cite the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic -

Pathogenic, criteria provided, single submitterclinical testingAmbry GeneticsSep 13, 2022The p.R1898* pathogenic mutation (also known as c.5692C>T), located in coding exon 37 of the ATM gene, results from a C to T substitution at nucleotide position 5692. This changes the amino acid from an arginine to a stop codon within coding exon 37. This pathogenic mutation has been reported in the literature in conjunction with other ATM mutations in multiple individuals with ataxia telangiectasia (Magliozzi M et al. Dis. Markers 2006; 22(4):257-64; Jeddane L et al. Neuromolecular Med. 2013 Jun;15(2):288-94; Nespoli L et al. Case Reports Immunol 2013;2013:296827.doi:10.1155/2013/296827; Nakamura K et al. Mol Genet Genomic Med 2014 Jul;2(4):332-40). In addition to the clinical data presented in the literature, this alteration is expected to result in loss of function by premature protein truncation or nonsense-mediated mRNA decay. As such, this alteration is interpreted as a disease-causing mutation. -
Pathogenic, criteria provided, single submitterclinical testingColor Diagnostics, LLC DBA Color HealthJan 15, 2020This variant changes 1 nucleotide in exon 38 of the ATM gene, creating a premature translation stop signal. This variant is expected to result in an absent or non-functional protein product. This variant has been identified in 2/251006 chromosomes in the general population by the Genome Aggregation Database (gnomAD). Loss of ATM function is a known mechanism of disease (clinicalgenome.org). Based on the available evidence, this variant is classified as Pathogenic. -
