This sequence change replaces valine, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 3032 of the ATM protein (p.Val3032Leu). This variant is present in population databases (rs587779877, gnomAD 0.01%). This variant has not been reported in the literature in individuals affected with ATM-related conditions. ClinVar contains an entry for this variant (Variation ID: 127469). An algorithm developed to predict the effect of missense changes on protein structure and function (PolyPhen-2) suggests that this variant is likely to be disruptive. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.

This variant is denoted ATM c.9094G>C at the cDNA level, p.Val3032Leu (V3032L) at the protein level, and results in the change of a Valine to a Leucine (GTG>CTG). This variant has not, to our knowledge, been published in the literature as pathogenic or benign. ATM Val3032Leu was not observed at a significant allele frequency in large population cohorts (Lek 2016). This variant is located in the FATC domain (Stracker 2013). In silico analysis, which includes protein predictors and evolutionary conservation, supports a deleterious effect. Based on currently available evidence, it is unclear whether ATM Val3032Leu is a pathogenic or benign variant. We consider it to be a variant of uncertain significance.

The p.V3032L variant (also known as c.9094G>C), located in coding exon 62 of the ATM gene, results from a G to C substitution at nucleotide position 9094. The valine at codon 3032 is replaced by leucine, an amino acid with highly similar properties. This alteration was identified in 2/1769 individuals diagnosed with breast cancer and 1/1112 control individuals (Nurmi AK et al. Cancers (Basel), 2022 Dec;14:). This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear.
