Variant summary
Our verdict is Uncertain significance. Variant got 3 ACMG points: 3P and 0B. PM2PP3
The NM_015459.5(ATL3):c.1422C>G(p.Asn474Lys) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★).

Neuropathy, hereditary sensory, type 1F Uncertain:1
In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Benign"; Align-GVGD: "Class C15"). This variant has not been reported in the literature in individuals with ATL3-related disease. ClinVar contains an entry for this variant (Variation ID: 387129). This variant is not present in population databases (ExAC no frequency). This sequence change replaces asparagine with lysine at codon 474 of the ATL3 protein (p.Asn474Lys). The asparagine residue is moderately conserved and there is a moderate physicochemical difference between asparagine and lysine. -
not provided Uncertain:1
The N474K variant in the ATL3 gene has not been reported previously as a pathogenic variant, nor as a benign variant, to our knowledge. The N474K variant was not observed in approximately 6,100 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. The N474K variant is a semi-conservative amino acid substitution, which may impact secondary protein structure as these residues differ in some properties. This substitution occurs at a position that is conserved in mammals. In silico analysis predicts this variant is probably damaging to the protein structure/function. We interpret N474K as a variant of uncertain significance. -
