Therefore, this variant has been classified as Likely Pathogenic. This variant disrupts the p.Arg139 amino acid residue in PYGM. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 14748827, 17404776, 34373715, 34534370). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt PYGM protein function. This variant has not been reported in the literature in individuals affected with PYGM-related conditions. This variant is present in population databases (rs367990192, gnomAD 0.01%). This sequence change replaces arginine, which is basic and polar, with glycine, which is neutral and non-polar, at codon 139 of the PYGM protein (p.Arg139Gly). -
