The c.2249dupA variant in the GNPTAB gene has been reported previously (as c.2249_50insA due to alternate nomenclature) in an individual with mucolipidosis II who also harbored a second variant in GNPTAB (Encarnacao et al., 2009). The c.2249dupA variant causes a frameshift starting with codon Asparagine 750, changes this amino acid to a Lysine residue, and creates a premature Stop codon at position 8 of the new reading frame, denoted p.Asn750LysfsX8. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The c.2249dupA variant is not observed in large population cohorts (Lek et al., 2016). We interpret c.2249dupA as a pathogenic variant.
