Truncations downstream of this position have been classified as pathogenic by our laboratory (e.g. c.1581delC, p.Cys528fsX19; c.2693delA, p.Lys898fsX13). One in silico tool predicts a damaging outcome for this variant. This variant was found in 7/121384 control chromosomes at a frequency of 0.0000577, which does not exceed the estimated maximal expected allele frequency of a pathogenic GNPTAB variant (0.0022361). The variant has been reported in multiple affected individuals in the literature both as homozygote and compound heterozygotes, and was shown in an in vitro study to produce a much smaller protein of about 50kDa in size, consistent with the synthesis of a severely truncated protein product that is unlikely to have retained any functional activity (Tappino_2009). In addition, multiple clinical diagnostic laboratories/reputable databases classified this variant as pathogenic. Taken together, this variant is classified as pathogenic. - |
