Variant summary
Our verdict is Pathogenic. Variant got 11 ACMG points: 11P and 0B. PVS1PM2PP5
The ENST00000320574.10(POLE):c.5221C>T(p.Gln1741Ter) variant causes a stop gained change involving the alteration of a conserved nucleotide. The variant allele was found at a frequency of 0.00000207 in 1,452,490 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Variant results in nonsense mediated mRNA decay.

not provided Pathogenic:1
Pathogenic, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Apr 10, 2023 | For these reasons, this variant has been classified as Pathogenic. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. ClinVar contains an entry for this variant (Variation ID: 505380). This variant has not been reported in the literature in individuals affected with POLE-related conditions. This variant is present in population databases (rs781481160, gnomAD 0.002%). This sequence change creates a premature translational stop signal (p.Gln1741*) in the POLE gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in POLE are known to be pathogenic (PMID: 23230001, 25948378, 30503519). - |
not specified Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Laboratory for Molecular Medicine, Mass General Brigham Personalized Medicine | Nov 15, 2016 | The p.Gln1741X variant in POLE has not been previously reported in individuals w ith colorectal cancer but has been identified in 2/66186 of European chromosomes by the Exome Aggregation Consortium (ExAC, http://exac.broadinstitute.org; dbSN P rs781481160). This nonsense variant leads to a premature termination codon at position 1741, which is predicted to lead to a truncated or absent protein. Alth ough this variant is expected severely impact the protein, the POLE gene has not yet been widely studied in patients (to date, virtually all variants reported i n patients with CRC represent missense changes). In summary, the clinical signif icance of the p.Gln1741X variant is uncertain. - |
