Variant summary
Our verdict is Pathogenic. Variant got 12 ACMG points: 12P and 0B. PVS1PM2PP5_Moderate
The NM_015665.6(AAAS):c.1331+1G>C variant causes a splice donor, intron change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000372 in 1,614,202 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. 3/3 splice prediction tools predicting alterations to normal splicing. Variant has been reported in ClinVar as Pathogenic (★).

Pathogenic, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Dec 09, 2023 | This sequence change affects a donor splice site in intron 14 of the AAAS gene. It is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in AAAS are known to be pathogenic (PMID: 11159947). This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with achalasia-addisonianism-alacrimia syndrome (PMID: 11062474, 20051279, 25247238, 26595337). It has also been observed to segregate with disease in related individuals. Studies have shown that disruption of this splice site is associated with inconclusive levels of altered splicing (PMID: 11062474). For these reasons, this variant has been classified as Pathogenic. - |
