Genes affected
SUOX (HGNC:11460): (sulfite oxidase) Sulfite oxidase is a homodimeric protein localized to the intermembrane space of mitochondria. Each subunit contains a heme domain and a molybdopterin-binding domain. The enzyme catalyzes the oxidation of sulfite to sulfate, the final reaction in the oxidative degradation of the sulfur amino acids cysteine and methionine. Sulfite oxidase deficiency results in neurological abnormalities which are often fatal at an early age. Alternative splicing results in multiple transcript variants encoding identical proteins. ACMG classification

Classification made for transcript

Verdict is Pathogenic. Variant got 12 ACMG points.

PVS1
Loss of function variant, product does not undergo nonsense mediated mRNA decay. Variant located near the start codon (<100nt), not predicted to undergo nonsense mediated mRNA decay. There are 66 pathogenic variants in the truncated region.
PM2
Very rare variant in population databases, with high coverage;
PP5
Variant 12-56002258-C-T is Pathogenic according to our data. Variant chr12-56002258-C-T is described in ClinVar as [Pathogenic]. Clinvar id is 2824409.Status of the report is criteria_provided_single_submitter, 1 stars.

Sulfite oxidase deficiency Pathogenic:1
Pathogenic, criteria provided, single submitterclinical testingInvitaeDec 26, 2022For these reasons, this variant has been classified as Pathogenic. This variant has not been reported in the literature in individuals affected with SUOX-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Gln13*) in the SUOX gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in SUOX are known to be pathogenic (PMID: 1212661, 9600976, 15952210, 32978145). -
