The p.T302N variant (also known as c.905C>A), located in coding exon 9 of the BRCA2 gene, results from a C to A substitution at nucleotide position 905. The threonine at codon 302 is replaced by asparagine, an amino acid with similar properties. This amino acid position is not well conserved in available vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -

This variant is denoted BRCA2 c.905C>A at the cDNA level, p.Thr302Asn (T302N) at the protein level, and results in the change of a Threonine to an Asparagine (ACC>AAC). This variant, also known as BRCA2 1133C>A by alternate nomenclature, has not, to our knowledge, been published in the literature as pathogenic or benign. BRCA2 Thr302Asn was not observed in approximately 6,500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project. Since Threonine and Asparagine share similar properties, this is considered a conservative amino acid substitution. BRCA2 Thr302Asn occurs at a position that is not conserved across species and is not located in a known functional domain. In silico analyses are inconsistent with regard to the effect this variant may have on protein structure and function. Based on the currently available information, we consider BRCA2 Thr302Asn to be a variant of uncertain significance. -
The BRCA2 c.905C>A (p.Thr302Asn) variant has not been reported in individuals with BRCA2-related conditions in the published literature. However, this variant has been described to be located in a region of the BRCA2 gene that is tolerant to missense sequence changes (PMID: 31911673 (2020)). The frequency of this variant in the general population, 0.0000042 (1/239016 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant. -

This sequence change replaces threonine, which is neutral and polar, with asparagine, which is neutral and polar, at codon 302 of the BRCA2 protein (p.Thr302Asn). This variant is present in population databases (rs80359158, gnomAD 0.007%). This variant has not been reported in the literature in individuals affected with BRCA2-related conditions. ClinVar contains an entry for this variant (Variation ID: 96878). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt BRCA2 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
