This variant is also known as 1982delA. ClinVar contains an entry for this variant (Variation ID: 51184). For these reasons, this variant has been classified as Pathogenic. -
Variant summary: BRCA2 c.1754delA (p.Lys585ArgfsX29) results in a premature termination codon, predicted to cause a truncation of the encoded protein or absence of the protein due to nonsense mediated decay, which are commonly known mechanisms for disease. Truncations downstream of this position have been classified as pathogenic by our laboratory. The variant was absent in 249886 control chromosomes. c.1754delA has been reported in the literature in multiple individuals affected with Hereditary Breast And Ovarian Cancer Syndrome (example, Mandelker_2017, Tung_2016, Susswein_2015, Nanda_2005, Frank_1998). These data indicate that the variant is very likely to be associated with disease. Multiple clinical diagnostic laboratories and an expert panel (ENIGMA) have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. All submitters classified the variant as pathogenic. Based on the evidence outlined above, the variant was classified as pathogenic. -

The c.1754delA pathogenic mutation, located in coding exon 9 of the BRCA2 gene, results from a deletion of one nucleotide at nucleotide position 1754, causing a translational frameshift with a predicted alternate stop codon (p.K585Rfs*29). This mutation has been seen in multiple patients with personal and family histories of breast, ovarian, and/or prostate cancer (Kauff ND et al. J. Med. Genet. 2002 Aug;39(8):611-4; Lubinski J et al. Fam. Cancer 2004;3(1):1-10; Tai YC et al. J. Natl. Cancer Inst. 2007 Dec;99(23):1811-4; Rosenthal E et al. Breast Cancer Res. Treat. 2015 Jan;149(1):223-7; Susswein LR et al. Genet. Med. 2016 Aug;18(8):823-32; Bhaskaran SP et al. Int. J. Cancer. 2019 Jan). This alteration was also identified in a large, worldwide study of BRCA1/2 mutation positive families (Rebbeck TR et al. Hum. Mutat. 2018 05;39:593-620). In addition to the clinical data presented in the literature, this alteration is expected to result in loss of function by premature protein truncation or nonsense-mediated mRNA decay. As such, this alteration is interpreted as a disease-causing mutation. -

This pathogenic variant is denoted BRCA2 c.1754delA at the cDNA level and p.Lys585ArgfsX29 (K585RfsX29) at the protein level. The normal sequence, with the base that is deleted in brackets, is GAAAA[A]GAAA. The deletion causes a frameshift, which changes a Lysine to an Arginine at codon 585, and creates a premature stop codon at position 29 of the new reading frame. This variant is predicted to cause loss of normal protein function through either protein truncation or nonsense-mediated mRNA decay. BRCA2 c.1754delA, previously reported as BRCA2 1982delA using alternate numbering, has been published as a disease causing variant in association with hereditary breast and/or ovarian cancer (Frank 1998, Kauff 2002, Lubinski 2004, Tai 2007). We therefore consider this variant to be pathogenic. -
