Hereditary cancer-predisposing syndrome Benign:3
This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity.
Missense variant in a coldspot region where missense variants are very unlikely to be pathogenic (PMID:31911673).
not provided Uncertain:2
Identified in 0/60466 breast cancer cases and in 2/53461 unaffected controls (PMID: 33471991); In silico analysis indicates that this missense variant does not alter protein structure/function; Also known as 5372T>C; This variant is associated with the following publications: (PMID: 29884841, 32377563, 33471991)
The BRCA2 c.5144T>C (p.Leu1715Ser) variant has been reported in the published literature in at least one reportedly healthy individual in a large-scale breast cancer association studies (PMID: 33471991 (2021), see also LOVD (http://databases.lovd.nl/shared/genes/BRCA2)). Additionally, this variant has been reported to be located in a region of the BRCA2 gene that is tolerant to missense sequence changes (PMID: 31911673 (2020)). The frequency of this variant in the general population, 0.000071 (2/28210 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant.
not specified Uncertain:1
Variant summary: BRCA2 c.5144T>C (p.Leu1715Ser) results in a non-conservative amino acid change in the encoded protein sequence. Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 1.3e-05 in 226348 control chromosomes. The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.5144T>C in individuals affected with Hereditary Breast And Ovarian Cancer Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 419381). Based on the evidence outlined above, the variant was classified as uncertain significance.
Hereditary breast ovarian cancer syndrome Uncertain:1
This sequence change replaces leucine, which is neutral and non-polar, with serine, which is neutral and polar, at codon 1715 of the BRCA2 protein (p.Leu1715Ser). This variant is present in population databases (no rsID available, gnomAD 0.007%). This variant has not been reported in the literature in individuals affected with BRCA2-related conditions. ClinVar contains an entry for this variant (Variation ID: 419381). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt BRCA2 protein function with a negative predictive value of 95%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
