This missense variant replaces alanine with glycine at codon 1996 of the BRCA2 protein. Computational prediction is inconclusive regarding the impact of this variant on protein structure and function (internally defined REVEL score threshold 0.5 < inconclusive < 0.7, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has been reported in 1 individual affected with breast cancer, this individual also carried a pathogenic CNV in BRCA2 that could explain the observed phenotype (PMID: 19471317). This variant has not been identified in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
The p.A1996G variant (also known as c.5987C>G and 6215C>G), located in coding exon 10 of the BRCA2 gene, results from a C to G substitution at nucleotide position 5987. The alanine at codon 1996 is replaced by glycine, an amino acid with similar properties. This alteration was detected in a familial breast and/or ovarian cancer patient; a cDNA-based test showed that the patient had a BRCA2 out-of-frame transcript lacking exons 12 and 13. Subsequent genomic analysis showed a genomic deletion encompassing exons 12 and 13 (Caux-Moncoutier V, Eur. J. Hum. Genet. 2009 Nov; 17(11):1471-80). This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6500 samples (13000 alleles) with coverage at this position. To date, this alteration has been detected with an allele frequency of approximately 0.001% (greater than 105000 alleles tested) in our clinical cohort. This amino acid position is well conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of p.A1996G remains unclear. -

This sequence change replaces alanine, which is neutral and non-polar, with glycine, which is neutral and non-polar, at codon 1996 of the BRCA2 protein (p.Ala1996Gly). RNA analysis indicates that this missense change induces altered splicing and may result in an absent or disrupted protein product. This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with breast and/or ovarian cancer (PMID: 19471317). ClinVar contains an entry for this variant (Variation ID: 187639). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt BRCA2 protein function with a negative predictive value of 95%. Studies have shown that this missense change results in skipping of exons 11 and 12 (also known as exons 12 and 13) and introduces a premature termination codon (PMID: 19471317). The resulting mRNA is expected to undergo nonsense-mediated decay. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
