Donor and acceptor splice site variants typically lead to a loss of protein function (PMID: 16199547), and loss-of-function variants in BRCA2 are known to be pathogenic (PMID: 20104584). This sequence change affects a donor splice site in intron 19 of the BRCA2 gene. It is expected to disrupt RNA splicing and likely results in an absent or disrupted protein product. This variant is not present in population databases (ExAC no frequency). This variant has not been reported in the literature in individuals with BRCA2-related disease. ClinVar contains an entry for this variant (Variation ID: 38162). A different variant affecting this nucleotide (c.8487+1G>A) has been determined to be pathogenic (PMID: 12606139, 16619214, 17591842, 24156927). This suggests that this nucleotide is important for normal RNA splicing, and that other variants at this position may also be pathogenic. For these reasons, this variant has been classified as Pathogenic.
This sequence change affects a donor splice site in intron 19 of the BRCA2 gene that is expected to disrupt RNA splicing. Variants that disrupt the donor or acceptor splice site typically lead to a loss of protein function (PMID:16199547), and loss-of-function variants in BRCA2 are known to be pathogenic (PMID:20104584). The c.8487+1G>T pathogenic mutation results from a G to T substitution one nucleotide after coding exon 18 of the BRCA2 gene. This variant was not reported in population based cohorts in the following databases: Database of Single Nucleotide Polymorphisms (dbSNP), NHLBI Exome Sequencing Project (ESP), and 1000 Genomes Project. In the ESP, this variant was not observed in 6503 samples (13006 alleles) with coverage at this position. This nucleotide position is highly conserved in available vertebrate species. Using the BDGP and ESEfinder splice site prediction tools, this alteration is predicted to abolish the native splice donor site. RNA studies have demonstrated that this alteration results in abnormal splicing in the set of samples tested (Ambry internal data). A similar alteration at the same nucleotide position, c.8487+1G>A, was shown to cause exon skipping via multiple functional studies (Acedo A et al. Breast Cancer Res. 2012 May 25;14(3); Agata S et al. Cancer Genet Cytogenet. 2003 Mar;141(2):175-6; Chen X et al. Hum Mutat. 2006 May;27(5):427-35). Based on the majority of available evidence to-date, this alteration is interpreted as a disease-causing mutation.
