Mutation taster predicts a damaging outcome for this variant. 3/5 splice prediction tools predict the complete loss of a canonical 5' splice donor site. However, these predictions have yet to be confirmed by functional studies. Two variants in the same nucleotide position (c.9117G>A and c.9117G>T) leads to the same synonymous change, and have been reported by various databases/clinical labs as pathogenic. The variant c.9117G>A is known to cause skipping of exon 23. Therefore, the same functional outcome could also be expected for this variant of interest. This variant of interest is absent in 115678 control chromosomes from ExAC and has not, to our knowledge, been reported in affected individuals via publications and/or reputable databases/clinical diagnostic laboratories. This variant has been classified as a VUS - possibly pathogenic until additional information becomes available. - |

This nucleotide substitution does not change the proline at codon 3039. However, this change occurs in the last base pair of coding exon 22, which makes it likely to have some effect on normal mRNA splicing. This nucleotide position is well conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site; however, direct evidence is insufficient at this time (Ambry internal data). Based on the available evidence, the clinical significance of this variant remains unclear. - |
