BRCA2 (HGNC:1101): (BRCA2 DNA repair associated) Inherited mutations in BRCA1 and this gene, BRCA2, confer increased lifetime risk of developing breast or ovarian cancer. Both BRCA1 and BRCA2 are involved in maintenance of genome stability, specifically the homologous recombination pathway for double-strand DNA repair. The largest exon in both genes is exon 11, which harbors the most important and frequent mutations in breast cancer patients. The BRCA2 gene was found on chromosome 13q12.3 in human. The BRCA2 protein contains several copies of a 70 aa motif called the BRC motif, and these motifs mediate binding to the RAD51 recombinase which functions in DNA repair. BRCA2 is considered a tumor suppressor gene, as tumors with BRCA2 mutations generally exhibit loss of heterozygosity (LOH) of the wild-type allele. [provided by RefSeq, May 2020]

Four of five in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 6.4e-05 in 251414 control chromosomes (gnomAD), predominantly at a frequency of 0.00013 within the Non-Finnish European subpopulation in the gnomAD database. This frequency is not significantly higher than expected for a pathogenic variant in BRCA2 causing Hereditary Breast And Ovarian Cancer Syndrome (6.4e-05 vs 0.00075), allowing no conclusion about variant significance. c.9592T>C has been reported in the literature in individuals affected with or at risk of breast cancer and lung adenocarcinoma (e.g. Lu_2012, Parry_2017, Dorling_2021) but it was also reported in non-cancer individuals (Kraemer_2019, Dorling_2021). The variant was also reported in 4/7325 women of European American descent over the age of 70 who have never had cancer (FLOSSIES database). Co-occurrences with pathogenic variants in the same gene have been reported in multiple cases (BRCA2 c.748delG, p.Val250Xfs; BRCA2 c.5863delT, p.Ser1955GlnfsX8; BRCA2 c.4965C>G, p.Tyr1655X; BIC database and Internal testing), providing supporting evidence for a benign role. To our knowledge, no experimental evidence demonstrating an impact on protein function has been reported. Ten ClinVar submitters, including one expert panel, have assessed the variant since 2014: two classified the variant as of uncertain significance, four classified the variant as likely benign, and four (including the expert panel) as benign. Based on the evidence outlined above, the variant was classified as likely benign. -
