Variant summary
Our verdict is Likely pathogenic. Variant got 6 ACMG points: 6P and 0B. PM2PP3_Strong
The NM_017807.4(OSGEP):c.875G>A(p.Cys292Tyr) variant causes a missense change involving the alteration of a conserved nucleotide. The variant was absent in control chromosomes in GnomAD project. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★).

The c.875G>A (p.Cys292Tyr) missense variant in OSGEP gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The p.Cys292Tyr variant is novel (not in any individuals) in gnomAD Exomes and 1000 Genomes. The amino acid Cys at position 292 is changed to a Tyr changing protein sequence and it might alter its composition and physico-chemical properties. The amino acid change p.Cys292Tyr in OSGEP is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. For these reasons, this variant has been classified as Variant of Uncertain Significance (VUS). -
