Genes affected
PAX9 (HGNC:8623): (paired box 9) This gene is a member of the paired box (PAX) family of transcription factors. Members of this gene family typically contain a paired box domain, an octapeptide, and a paired-type homeodomain. These genes play critical roles during fetal development and cancer growth. Mice lacking this gene exhibit impaired development of organs, musculature and the skeleton, including absent and abnormally developed teeth, and neonatal lethality. Mutations in the human gene are associated with selective tooth agenesis-3. [provided by RefSeq, Sep 2015]

Pathogenic, no assertion criteria provided | literature only | OMIM | Aug 01, 2009 | - - |
not provided Pathogenic:1
Likely pathogenic, criteria provided, single submitter | clinical testing | GeneDx | Jun 18, 2024 | Published functional studies demonstrate a damaging effect, specifically, the variant results in reduced transactivation activity in a luciferase assay (PMID: 19429910); In silico analysis supports that this missense variant has a deleterious effect on protein structure/function; This variant is associated with the following publications: (PMID: 12605438, 36702222, 19429910) - |
PAX9-related disorder Pathogenic:1
Likely pathogenic, no assertion criteria provided | clinical testing | PreventionGenetics, part of Exact Sciences | Feb 15, 2024 | The PAX9 c.271A>G variant is predicted to result in the amino acid substitution p.Lys91Glu. This variant was reported in individuals from one family segregate with hypodontia involving primarily molar teeth (Das et al. 2003. PubMed ID: 12605438). In vitro luciferase reporter assay showed reduction in DNA-binding and decrease in transactivation (Wang et al. 2009. PubMed ID: 19429910). This variant is reported in 0.00088% of alleles in individuals of European (Non-Finnish) descent in gnomAD. This variant is interpreted as likely pathogenic. - |
Partial congenital absence of teeth Uncertain:1
Uncertain significance, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Oct 18, 2021 | This missense change has been observed in individual(s) with hypodontia (PMID: 12605438). It has also been observed to segregate with disease in related individuals. This variant is not present in population databases (ExAC no frequency). This sequence change replaces lysine with glutamic acid at codon 91 of the PAX9 protein (p.Lys91Glu). The lysine residue is highly conserved and there is a small physicochemical difference between lysine and glutamic acid. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be disruptive. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Experimental studies have shown that this missense change does not substantially affect PAX9 function (PMID: 19429910). - |
