Variant summary
Our verdict is Benign. The variant received -9 ACMG points: 0P and 9B. BP4_StrongBS1_SupportingBS2
The NM_182914.3(SYNE2):c.7976G>C(p.Arg2659Pro) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.0000226 in 1,461,624 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 16/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. R2659Q) has been classified as Uncertain significance.

not specified Uncertain:1
The c.7976G>C (p.R2659P) alteration is located in exon 48 (coding exon 47) of the SYNE2 gene. This alteration results from a G to C substitution at nucleotide position 7976, causing the arginine (R) at amino acid position 2659 to be replaced by a proline (P). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear.
Emery-Dreifuss muscular dystrophy 5, autosomal dominant Uncertain:1
In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of missense changes on protein structure and function (SIFT, PolyPhen-2, Align-GVGD) all suggest that this variant is likely to be tolerated. ClinVar contains an entry for this variant (Variation ID: 1059784). This variant has not been reported in the literature in individuals affected with SYNE2-related conditions. This variant is present in population databases (rs199561218, gnomAD 0.04%), and has an allele count higher than expected for a pathogenic variant. This sequence change replaces arginine, which is basic and polar, with proline, which is neutral and non-polar, at codon 2659 of the SYNE2 protein (p.Arg2659Pro).
