Variant summary
Our verdict is Benign. The variant received -9 ACMG points: 0P and 9B. BP4_StrongBP6BS1
The NM_025137.4(SPG11):c.2874A>C(p.Glu958Asp) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.000075 in 1,614,096 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 14/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Synonymous variant affecting the same amino acid position (i.e. E958E) has been classified as Likely benign.

Inborn genetic diseases Uncertain:1
The c.2874A>C (p.E958D) alteration is located in coding exon 16 of the SPG11 gene. This alteration results from an A to C substitution at nucleotide position 2874, causing the glutamic acid (E) at amino acid position 958 to be replaced by an aspartic acid (D). Based on data from the Genome Aggregation Database (gnomAD) database, the SPG11 c.2874A>C alteration was observed in 0.02% (45/282628) of total alleles studied, with a frequency of 0.16% (39/24960) in the African subpopulation. The p.E958 amino acid is not conserved in available vertebrate species. The p.E958D alteration is predicted to be tolerated by in silico analysis. Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear. -
