Variant summary
Our verdict is Likely benign. The variant received -3 ACMG points: 4P and 7B. PM1PM2BP4_ModerateBP6BS2
The NM_000548.5(TSC2):āc.1807A>Gā(p.Thr603Ala) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000342 in 1,460,826 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 14/22 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. T603I) has been classified as Likely benign.

The p.T603A variant (also known as c.1807A>G), located in coding exon 16 of the TSC2 gene, results from an A to G substitution at nucleotide position 1807. The threonine at codon 603 is replaced by alanine, an amino acid with similar properties. This amino acid position is conserved. In addition, this alteration is predicted to be tolerated by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear.
