Variant summary
Our verdict is Likely benign. The variant received -2 ACMG points: 3P and 5B. PM1PP3BP6BS2
The NM_000548.5(TSC2):c.4516C>T(p.His1506Tyr) variant causes a missense change. The variant allele was found at a frequency of 0.0000103 in 1,460,998 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a pathogenic outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. H1506L) has been classified as Uncertain significance.

not provided Uncertain:1
Has not been previously published as pathogenic or benign to our knowledge; In silico analysis supports that this missense variant has a deleterious effect on protein structure/function -
Hereditary cancer-predisposing syndrome Uncertain:1
The p.H1506Y variant (also known as c.4516C>T), located in coding exon 34 of the TSC2 gene, results from a C to T substitution at nucleotide position 4516. The histidine at codon 1506 is replaced by tyrosine, an amino acid with similar properties. This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
