Variant summary
Our verdict is Benign. The variant received -7 ACMG points: 0P and 7B. BP4_ModerateBP6BS2
The NM_000548.5(TSC2):āc.5299C>Gā(p.Leu1767Val) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000744 in 1,612,930 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. L1767M) has been classified as Uncertain significance.

The p.L1767V variant (also known as c.5299C>G), located in coding exon 41 of the TSC2 gene, results from a C to G substitution at nucleotide position 5299. The leucine at codon 1767 is replaced by valine, an amino acid with highly similar properties. This amino acid position is not well conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear. -
not specified Benign:1
Variant summary: TSC2 c.5299C>G (p.Leu1767Val) results in a conservative amino acid change in the encoded protein sequence. Four of four in-silico tools predict a benign effect of the variant on protein function. The variant allele was found at a frequency of 7.4e-06 in 1612930 control chromosomes. This frequency is not significantly higher than estimated for a pathogenic variant in TSC2 causing Tuberous Sclerosis Complex (7.4e-06 vs 6.9e-05), allowing no conclusion about variant significance. This variant has been observed in an unaffected individual, providing supporting evidence for a benign role (Labcorp, formerly Invitae). To our knowledge, no occurrence of c.5299C>G in individuals affected with Tuberous Sclerosis Complex and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 468155). Based on the evidence outlined above, the variant was classified as likely benign. -
