Variant summary
Our verdict is Uncertain significance. Variant got 2 ACMG points: 4P and 2B. PS1_ModeratePM2BP4BP6
The NM_000548.5(TSC2):āc.5347G>Cā(p.Glu1783Gln) variant causes a missense change. The variant allele was found at a frequency of 0.000000685 in 1,459,970 control chromosomes in the GnomAD database, with no homozygous occurrence. In-silico tool predicts a benign outcome for this variant. 12/20 in silico tools predict a benign outcome for this variant. Variant has been reported in ClinVar as Conflicting classifications of pathogenicity (no stars). Another nucleotide change resulting in the same amino acid substitution has been previously reported as Likely pathogenic in UniProt. Another variant affecting the same amino acid position, but resulting in a different missense (i.e. E1783K) has been classified as Likely benign.

Hereditary cancer-predisposing syndrome Uncertain:1
The p.E1783Q variant (also known as c.5347G>C), located in coding exon 41 of the TSC2 gene, results from a G to C substitution at nucleotide position 5347. The glutamic acid at codon 1783 is replaced by glutamine, an amino acid with highly similar properties. This amino acid position is not well conserved in available vertebrate species. In addition, the in silico prediction for this alteration is inconclusive. Based on the available evidence, the clinical significance of this variant remains unclear. -
