This variant is denoted PALB2 c.2846G>A at the cDNA level, p.Cys949Tyr (C949Y) at the protein level, and results in the change of a Cysteine to a Tyrosine (TGT>TAT). PALB2 Cys949Tyr was identified in 1/43 healthy African individuals undergoing whole genome sequencing (Bodian 2014). Of note, the participants in this study were younger than 50 years old thus the unaffected status of this individual may not be significant. PALB2 Cys949Tyr was not observed in large population cohorts (Lek 2016, The 1000 Genomes Consortium 2015, NHLBI Exome Sequencing Project). Since Cysteine and Tyrosine differ in polarity, charge, size or other properties, this is considered a non-conservative amino acid substitution. PALB2 Cys949Tyr occurs at a position that is not conserved and is located in the WD2 repeat and a region known to interact with multiple proteins and required for POLH DNA synthesis stimulation (Uniprot). In silico analyses are inconsistent regarding the effect this variant may have on protein structure and function. Based on the currently available information, we consider PALB2 Cys949Tyr to be a variant of uncertain significance. -
The PALB2 c.2846G>A (p.Cys949Tyr) variant has been reported in the published literature in reportedly healthy individuals (PMIDs: 24728327 (2014), 33471991 (2021), see also LOVD (http://databases.lovd.nl/shared)). The frequency of this variant in the general population, 0.000004 (1/251178 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant. -

This sequence change replaces cysteine, which is neutral and slightly polar, with tyrosine, which is neutral and polar, at codon 949 of the PALB2 protein (p.Cys949Tyr). This variant is present in population databases (rs587778588, gnomAD 0.007%). This variant has not been reported in the literature in individuals affected with PALB2-related conditions. ClinVar contains an entry for this variant (Variation ID: 128135). Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt PALB2 protein function with a negative predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -

This missense variant replaces cysteine with tyrosine at codon 949 of the PALB2 protein. Computational prediction suggests that this variant may not impact protein structure and function (internally defined REVEL score threshold <= 0.5, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. This variant has been reported in a breast cancer case-control meta-analysis in 0/60466 cases and 1/53460 unaffected individuals (PMID: 33471991; Leiden Open Variation Database DB-ID PALB2_010827). This variant has been identified in 1/251178 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
