Genes affected
PALB2 (HGNC:26144): (partner and localizer of BRCA2) This gene encodes a protein that may function in tumor suppression. This protein binds to and colocalizes with the breast cancer 2 early onset protein (BRCA2) in nuclear foci and likely permits the stable intranuclear localization and accumulation of BRCA2. Uncertain significance, criteria provided, single submitterclinical testingGeneDxDec 06, 2016This variant is denoted PALB2 c.2561A>G at the cDNA level, p.Asn854Ser (N854S) at the protein level, and results in the change of an Asparagine to a Serine (AAC>AGC). This variant has not, to our knowledge, been published in the literature as pathogenic or benign. PALB2 Asn854Ser was not observed at a significant allele frequency in the NHLBI Exome Sequencing Project. Since Asparagine and Serine share similar properties, this is considered a conservative amino acid substitution. PALB2 Asn854Ser occurs at a position that is not conserved and is located within the WD1 domain and the region of interaction with RAD51, BRCA2, and POLH (UniProt). In silico analyses predict that this variant is unlikely to alter protein structure or function. Based on currently available evidence, it is unclear whether PALB2 Asn854Ser is a pathogenic or benign variant. We consider it to be a variant of uncertain significance. -

Uncertain significance, criteria provided, single submitterclinical testingInvitaeDec 18, 2023This sequence change replaces asparagine, which is neutral and polar, with serine, which is neutral and polar, at codon 854 of the PALB2 protein (p.Asn854Ser). This variant is present in population databases (rs146455175, gnomAD 0.0009%). This variant has not been reported in the literature in individuals affected with PALB2-related conditions. ClinVar contains an entry for this variant (Variation ID: 220808). Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt PALB2 protein function with a negative predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. -
Hereditary cancer-predisposing syndrome Uncertain:1Benign:1
Uncertain significance, criteria provided, single submitterclinical testingColor Diagnostics, LLC DBA Color HealthJan 07, 2022This missense variant replaces asparagine with serine at codon 854 of the PALB2 protein. Computational prediction suggests that this variant may not impact protein structure and function (internally defined REVEL score threshold <= 0.5, PMID: 27666373). To our knowledge, functional studies have not been reported for this variant. In two case-control studies, this variant has not shown a significant association with breast cancer (PMID: 28779002, 33471991 - Leiden Open Variation Database DB-ID PALB2_010875). This variant has been identified in 1/251258 chromosomes in the general population by the Genome Aggregation Database (gnomAD). The available evidence is insufficient to determine the role of this variant in disease conclusively. Therefore, this variant is classified as a Variant of Uncertain Significance. -
Likely benign, criteria provided, single submitterclinical testingAmbry GeneticsNov 29, 2018This alteration is classified as likely benign based on a combination of the following: seen in unaffected individuals, population frequency, intact protein function, lack of segregation with disease, co-occurrence, RNA analysis, in silico models, amino acid conservation, lack of disease association in case-control studies, and/or the mechanism of disease or impacted region is inconsistent with a known cause of pathogenicity. -
