Variant summary
Our verdict is Pathogenic. Variant got 11 ACMG points: 11P and 0B. PM5_SupportingPVS1PS4_SupportingPM2_Supporting
This summary comes from the ClinGen Evidence Repository: The c.377delC p.(Pro126Argfs) variant is predicted to result in a premature stop codon that leads to a truncated or absent protein (PVS1, PM5_Supporting). The variant is absent in the gnomAD cohort (PM2_Supporting; http://gnomad.broadinstitute.org). This variant has been reported in at least one family meeting HDGC clinical criteria (PS4_Supporting; PMID:10433926). Therefore, this variant meets criteria to be classified as pathogenic based on the ACMG/AMP criteria applied as specified by the CDH1 Variant Curation Expert Panel (Variant Interpretation Guidelines Version 3.1): PVS1, PM2_Supporting, PS4_Supporting, PM5_Supporting. Pathogenic, criteria provided, single submitter | clinical testing | Labcorp Genetics (formerly Invitae), Labcorp | Jan 14, 2023 | ClinVar contains an entry for this variant (Variation ID: 406616). This premature translational stop signal has been observed in individual(s) with diffuse gastric cancer and breast cancer (PMID: 10433926, 17545690). This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Pro126Argfs*89) in the CDH1 gene. It is expected to result in an absent or disrupted protein product. Loss-of-function variants in CDH1 are known to be pathogenic (PMID: 15235021, 20373070). For these reasons, this variant has been classified as Pathogenic. - |
Pathogenic, criteria provided, single submitter | clinical testing | Myriad Genetics, Inc. | Jun 08, 2023 | This variant is considered pathogenic. This variant creates a frameshift predicted to result in premature protein truncation. - |

Hereditary cancer-predisposing syndrome Pathogenic:1
Pathogenic, criteria provided, single submitter | clinical testing | Ambry Genetics | Sep 10, 2024 | The c.377delC pathogenic mutation, located in coding exon 3 of the CDH1 gene, results from a deletion of one nucleotide at nucleotide position 377, causing a translational frameshift with a predicted alternate stop codon (p.P126Rfs*89). This alteration was identified in a family with early onset gastric cancer and lobular breast cancer (Keller G et al. Am J Pathol, 1999 Aug;155:337-42) as well as in a 35-year-old female with diffuse gastric cancer who had family history of diffuse gastric cancer and lobular and ductal breast cancers (Martínez Valenzuela C et al. Mol Genet Genomic Med, 2020 11;8:e1208). This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). In addition to the clinical data presented in the literature, this alteration is expected to result in loss of function by premature protein truncation or nonsense-mediated mRNA decay. As such, this alteration is interpreted as a disease-causing mutation. - |
