Genes affected
DNAAF1 (HGNC:30539): (dynein axonemal assembly factor 1) The protein encoded by this gene is cilium-specific and is required for the stability of the ciliary architecture. It is involved in the regulation of microtubule-based cilia and actin-based brush border microvilli. Mutations in this gene are associated with primary ciliary dyskinesia-13. Alternative splicing results in multiple transcript variants. [provided by RefSeq, Jan 2016]

ACMG classification

Classification was made for transcript

Our verdict: Likely_benign. The variant received -5 ACMG points.

BP4
Computational evidence support a benign effect (MetaRNN=0.039650142).
BS1
Variant frequency is greater than expected in population eas. GnomAdExome4 allele frequency = 0.0000397 (58/1461256) while in subpopulation EAS AF = 0.00146 (58/39698). AF 95% confidence interval is 0.00116. There are 0 homozygotes in GnomAdExome4. There are 24 alleles in the male GnomAdExome4 subpopulation. Median coverage is 51. This position passed quality control check. Existence of Clinvar submissions makes me limit the strength of this signal to Supporting

The c.1990A>G (p.T664A) alteration is located in exon 11 (coding exon 11) of the DNAAF1 gene. This alteration results from a A to G substitution at nucleotide position 1990, causing the threonine (T) at amino acid position 664 to be replaced by an alanine (A). Based on insufficient or conflicting evidence, the clinical significance of this alteration remains unclear.
