Variant summary
Our verdict is Uncertain significance. The variant received 2 ACMG points: 2P and 0B. PM2
The NM_000135.4(FANCA):c.2681G>T(p.Arg894Ile) variant causes a missense change involving the alteration of a non-conserved nucleotide. The variant allele was found at a frequency of 0.00000205 in 1,461,876 control chromosomes in the GnomAD database, with no homozygous occurrence. Variant has been reported in ClinVar as Uncertain significance (★★). Another variant affecting the same amino acid position, but resulting in a different missense (i.e. R894K) has been classified as Uncertain significance.

Inborn genetic diseases Uncertain:1
The p.R894I variant (also known as c.2681G>T), located in coding exon 28 of the FANCA gene, results from a G to T substitution at nucleotide position 2681. The arginine at codon 894 is replaced by isoleucine, an amino acid with similar properties. This amino acid position is conserved. In addition, this alteration is predicted to be tolerated by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear. -
not provided Uncertain:1
The FANCA c.2681G>T (p.Arg894Ile) variant has not been reported in individuals with FANCA-related conditions in the published literature. The frequency of this variant in the general population, 0.000087 (3/34592 chromosomes (Genome Aggregation Database, http://gnomad.broadinstitute.org)), is uninformative in the assessment of its pathogenicity. Analysis of this variant using bioinformatics tools for the prediction of the effect of amino acid changes on protein structure and function yielded predictions that this variant is benign. Based on the available information, we are unable to determine the clinical significance of this variant. -
