The NF1 c.475A>G; p.Thr159Ala variant (rs371192107), to our knowledge, is not reported in the medical literature but is reported in ClinVar (Variation ID: 142741). This variant is found on only six chromosomes (6/251220 alleles) in the Genome Aggregation Database. The threonine at codon 159 is moderately conserved, and computational analyses (SIFT, PolyPhen-2) predict that this variant is tolerated. However, given the lack of clinical and functional data, the significance of the p.Thr159Ala variant is uncertain at this time.
In silico analysis, which includes protein predictors and evolutionary conservation, supports that this variant does not alter protein structure/function; Has not been previously published as pathogenic or benign to our knowledge

The p.T159A variant (also known as c.475A>G), located in coding exon 4 of the NF1 gene, results from an A to G substitution at nucleotide position 475. The threonine at codon 159 is replaced by alanine, an amino acid with similar properties. Based on data from the NHLBI Exome Sequencing Project (ESP), the G allele has an overall frequency of approximately 0.01% (1/13006) total alleles studied and 0.01% (1/8600) European American alleles. To date, this alteration has been detected with an allele frequency of approximately 0.002% (greater than 110000 alleles tested) in our clinical cohort. This amino acid position is highly conserved in available vertebrate species. However, this alteration is predicted to be benign and tolerated by PolyPhen and SIFT in silico analyses, respectively. Since supporting evidence is limited at this time, the clinical significance of p.T159A remains unclear.
